reupload every file ?? 
if it isnt the main server but the download server then you are working with 2 differend servers
so just do a fresh install of the download server ?? (be sure to make a backup)
but you say it was fine , so your download server is new ??
then check your perl modules if they are installed right , because that gives sometimes a error to
and if you just want to have it easy , go to cpanel , ask a trial and instal cpanel on it and everything works like it need to be (takes about 3 hours to install cpanel :S and 10GB space but it works
