Max file downloads on admin configuration simply mean, how MB its limited to downloaded or how many files limited to download maximum ?

No.

If you set unregistered to 50, and a file has been downloaded over 50 times, unregistered users will no longer be able to download that file.

unregistered users will no longer be able to download that file means 1 files 50 times or any files 50 times limited.
